Can I boil an skeleton's from a large bubble and an old pagoda cup and use them in the tank for look's and a place for algae and other small life forms or is it a no no to put them back in?
They have been dead a few weeks now.

coral skeletons are a big yes yes haha.

That is how the reefs are formed. Coral dies and new coral and coralline algae grows on top and then dies and the cycle repeats. All the rock in your tank is made up of skeletons from coral, certain algae, shells etc.

Clean them up real good so it is just the skeletons and no dead tissue that you are putting back in.

I keep mine in the closet.

Yes it's fine. 20 or 30 years ago people used dead coral skeletons as their only decorations. They wanted that white clean look so they had to pull them out every week and bleach them.

I've also seen LFS mount frags to dead cora; branches and plates. Like stepho said, all of your LR is dead coral.

Put them in a strong bleach solution for a couple of days. Rinse, repeat. Then soak in RO water with dechlorinator for a couple of days. Replace with new RO water and dechlorinator. After a couple of days give them the sniff test and make sure you don't smell any bleach.
