    But, is there a difference in how the two tanks are initially set up?

    No difference in the set-up. Just in how you use it and what you do to the fish once it's inside. Quarantine implies that it is for observation, while hospital implies that it is for treatment. Just a difference of semantics, really, since if you are quarantining and observe signs of disease, you will then begin treating - same tank.
