I got my engineer goby about 3 days ago and hes already made a burrow under a piece of lr. The problem is I only have about half my live rock and once I get all of it I am going to be moving them around. Will it stress the goby out if i lifted his rock up or would It be okay

I would say you could move it without any problems. I would just make sure you didnt smash him when you go to put the rocks back in the tank. JMPO

The main thing I would worry about is that it sounds like you have your sand in already and getting rock in afterwords can be tricky. If you set it on top of the sand you have a tank that is prone to rockfalls/avalanches as the goby digs under the rock.
