I just finished setting up my 52 gallon flat back hex tank, which has a HOB overflow. So how do you start the siphon to get it running through the U tube on the overflow?

I have a cpr overflow box hanging on my 55g.

On the top of mine, (I am not sure if all are the same) I have to suck the air out through a small tube, which gets the water flowing over the top an then place the tube back into the water. This maintains the siphon. To stop it, I just blow into the same tube which stops the siphon. It does need to be partially filled with water though.

    What model are you using?

For the U-tube type, fill both sides of the overflow, slide a piece of airline hose into the U-tube, then put U-tube into position in the overflow. Suck on the hose until all of the air is out of the U-tube, then pull out the airline.

It's a bit tricky, since once you stop sucking on the tube, you must block it to prevent air from returning back into the U-tube. I found that it's a lot easier if you have a valve in line to turn off until you get the line out of the tube.

+1 on the airline method, easy to do actually.

My Mega HOB, surface skimming Overflow has a check valve on the upper loop, that I keep a Aqualifter on for overkill.
