I have had a rock with GSP all over it I picked up a few months ago. They have always slightly came out, but never fully to the level they were at the LFS. Anyone ever had this happen?

All other softies are doing fine, clam included.

Like cosmo said, Try moving it around, If you have clams you have good lighting, so I'd place them a bit lower if they already aren't on the bottom already.

+1 on above suggestion, that can often help

I have experience similar in areas of low flow in previous set ups

detritus can accumulate on the coral, and to some degree block the pores
a blast with a power head should help to indicate if that is the cause

if you do see sediment being blown up from the coral, increasing the flow in that area may help to get all the polyps to open fully again

also if you can remove the rock and place in bucket with old tank water
and give it a bit of a scrub with a new / unused baby toothbrush as that will
also help to clear any accumulated detritus that is blocking the pores

how long do you keep it in the new spots, corals sometimes take weeks to dig on a new spot!

thats the nature of saltwater tanks! For some xenya are weeds, as are kenya trees, shrroms etc, for others, they don't grow worth anything! your tank doesn't like GSP! time to try another coral!

are you still running Bio Fuel or any carbon dosing alternatives?

I have a very small colony (hitchhiker really) in my SPS set up and it is not as happy as it could be due to the ultra low nutrients available to it, combined with probably to much flow for it's comfort

+1 here I have a rock covered in gsp and it won't grow anywhere. Bought a frag is gsp and kaboom it's going nuts. Same with my Xenia, had a frag for over 6 months and didn't grow a pop, bought three more frags and in 2 weeks time they've all 3 doubled..
