I have both and I prefer threaded because you can easily change them and dont have to cement them to the pvc..

Thread by thread but never teflon tape. I use what was recommended to me years ago by my swimming pool equipment contractor, the thread lubricant sticks like from LaCo, Permatex or Ace Hardware among others. They look similar to a fat crayon in a cardboard tube which you push up a little and rub on the threads. It seals like no other and stays pliable forever never hardening. My pool was built in 1983 and the thread lubricant on the pumps and filter is still soft and still drip free!
Another thing is take a jewelers file, nail file, pocket or Xacto knife and carefuly clean all the flashing or excess plastic molding out of the threads and from the flange and nut surfaces so you don't smear or dislodge the thread lubricant or gasket. Never ever use lubricants, sealants or silicone on the gasket, always install it clean and dry and always install the gasket on the flange side regardless if its on the wet or dry side, never on the nut side. Hand tighten only with maybe 1/4 additional turn, do not overtighten. Never support pumps or piping with a bulkhead, it puts differential pressure on the gasket which leads to leaks. Always support any pumps or piping seperately.

It depends on the use. My next project is making a separated sump and fuge and will be using bulkheads with a strainer from my fuge that will drain into the sump. On the internals, I'll just use slip for the strainers. On the outside, I will have to cement them to make sure they are water tight.
Threaded with teflon is ok when there is not a lot of pressure running through the pipe. If you are running 800GPH or more, that integrity is not something you want to compromise.
