I am a newb to s/w and still in the planning stages of my new reef tank. I have decided that it would be worth the cost to add a RO system to my tank but im not sure how exactly they hook up to the aquarium. Are they added to the sump or are they on their own system? and how?

    thanks in advace

They are not connected to the tank at all Josh
they are connected to the household water system, so that you then have a source of RO or better still RODI water to later use in your reef tank

some may then direct some water into their ATO systems , which then replaces evaporated water with RO or RODI water ( not tapwater)
