I would go with a sump the largest you could get, second lighting seems ok 250 watts mh is fine, i would upgrade on the powerheads as you would want more flow going through the tank and as for the protein skimmer that would be fine but I'm sure in the future you would need to upgrade that too. I myself had a cl skimmer and then upgraded to a euro reef skimmer . as far as your live rock goes you would be fine the live will seed the base rock .

It all depends on what you like I would go with the controllable version and yes the live rock would be fine as the live would seed the base rock.

i would look at doing almost all base rock with just a few pieces of live rock so you dont get as many unwanted hitchhikers look at base rock from marcos rock or reef cleaners i used marcos and i would buy from them again also its cheaper that way

Lighting sounds good for all types of coral.
I wouldn't buy a wavemaker yet. .. get some powerheads and take your time shopping for something like that as your tank matures over the next few months.
    Get a sump for sure.
Base rock is fine and you don't really need any live rock. It will all become live in the cycle. If you buy live rock it will speed the cycle in theory but is too expensive in my opinion. I bought my rock dry and it is Fiji rock. I have some Texas holy base rock but in my opinion doesn't look as nice as the real reef pieces. I use it for the bottom pieces that aren't seen easily. Also some of the holy rocks have a lot of holes and stuff for detritus to hide in. You can usually get live rock from craigslist for 2.50 -$3.00 a pound. vs. rock from a store at 7-11 a pound. Or look for a local club website for deals.
