I just recently got a saltwater aquarium with some very dirty sand. Should I clean the sand or replace it? If I should clean it, how should I clean it? Its about 2" deep

Definitely replace it. You can only wash out the loose crud. What has soaked into the grains will forever be leaching into your water and causing problems.

Ok, how deep should I make my sand bed. I do plan on some sand sifters down the road.

For sand sifters and burrowing species, around 2 - 3 inches is fine.
