I read that you can use lemon juice to kill aiptasia. What about Lime juice? Will it do the same effect?

Yes, I believe so due to the acid in the lime! Same with vinegar and lemon! Some lime for your aiptasia and some for your Tequilla drink!!!! LMAO

I think that acid in the lime juice would be a negative effect on PH. Im waiting for one of the Guru's in here to chime in put this wonder to rest.

The acid will have a profound impact on pH through the increase of carbon dioxide that would be administered to your water!!! However, having said this, with the small amount you would be adding by directly targeting the aiptasia anemone, you shouldn't have a problem.
It is often adviseable to dose and add vinegar for example with a Kalkwasser solution as it is advantageous twofold: first, it increases the available calcium that can be added to your water moreso than by adding kalkwasser alone. Also, by increasing dissloved CO2 in your water somewhat, you are better able to control pH as dosing kalkwasser will ultimately raise your pH level of your water because kalk has a pH value around 12!!!!!!!!!
Too much carbon dioxide=increases carbonic acid, lowering pH
Too little carbon dioxide=decreased carbonic acid, raising pH
