Unfortunately two colonies of zoanthids in my tank have pests on them. One has an aiptasia in amongst the polyps and the other has two mojano nems in the polyps.Would manualy digging them out be ok? Or is there a beter way?

Don't dig them put paste on them or inject them with boiling water.

I have been led to believe that manually removing them in the tank will cause them to "spawn" (for lack of correct term). I would think treating them on a more chemical level would be safer than risking an outbreak.

Agreed, i would heavily suggest buying peppermints since if you endup having another out break somewhere the pepps will always have them under control.

inject them with boiling lemon juice. worked everytime for me. also aptasia X/ Joes Juice/ Kalk Paste all work also. dont try to scrape it off, it will just make them spead more.

The one I have is specially made for these, and its just a normal size syringe. Just inject through the mouth.
