Is this a new skimmer? They need time to break in. If not, perhaps something finer than a sponge like floss in a micro filter bag or having a piece of glass at a slant under the skimmer output as a return ramp may work. Can you move the return further away from the sump pump?

I recommend things to try on the output of the skimmer... oh do you mean the sump pump intake? Some have a sponge you can add.. by the way, do you have a sponge after the wet/dry? Many have a big sponge block right after the comes right after the bio tower.

I'm Having the same problem at the moment. I am gettign heaps of small bubles all over the tank.
As I am new to this I'm not sure what to do about it. Or sould I just wait and see after it runs in a bit?

Yes, if it is a new skimmer you should wait and let it gunk up a bit. Last two skimmers I've had did this and it went away.
