You can take out the rock, if it is going to be out for more than an hour, put wet newspaper (wet it with your water) or paper towels like Bruce suggested, although the paper towels may leave tiny stuff on the rock. Even if the rock dries, it will take a few more hours for all the bacteria and corraline to die off.
It's very likely that your fish is a goner. If you cannot find the carcass, you can assume something in your tank ate him. Anything in the tank that you suspect? Oversized hermits, giant brittle stars, etc. I really dont think you should move and stir the sand a lot as you are going to have quite an ammonia spike on your hands, just let it be, the hermits will devour the fish.
