The big bubbles on your live rock are the result of algae taking CO2 and giving off O2(photosynthesis). As for the micro bubbles, if you don't have a skimmer, then the bubbles may be due to you not having enough water in the back part of the cube to totally cover the return pump thus mixing ambient air and water together returning to your tank!
Is their a noise accompanying the bubbles?
Are you using a skimmer?
Is your water between the minimum and maximum level marks on the side of the tank?
Are we talking about the Oceanic biocube also?
