It mixes back into the unskimmed water and goes over the baffle.

I just purchased the exact same skimmer. It sits in the input side of the sump and the water goes back into the same section and then goes out of that section to the next section of the sump. You do not want the water filtered before it goes into the skimmer as then it will have nothing to skim. I hooked mine up yesterday and it is cranking out the foam. You can use the collection cup o-ring to set the height of the cup to allow less or more water into the cup thus collecting wetter or drier foam. It is pretty much your preference. If wet it will fill faster than if dry.

I talked to Christine at Aqua C and she said that the best thing to do is clean the collection cup every day and that the actual body of the skimmer does not need frequent cleaning with the exception of the injector and the pump, of course. Probably every six months or dependant on your ideas of keeping a clean sump. I'm kind of lazy about that.
